Well I heard some of the moon-nazis use another operating system... especially the creative ones, who want to be different than your average Johann:

AdiOS!

The Nazis had their own branch of IBM during the Second World War. IBM gave compensation for their part in indexing people held in concentration camps (with their Hollerith tabulating machines).

I think that the early Moon Nazis would use IBM technology. Even if they later switch to computers (with the science picked up by listening to Earth signals) they should have built plenty of IBM-style tabulating computers, in the late 40s, 50s and 60s.

I think that this sort of retro-computing has a style to it and will help sell the background as something that is based on the 1940s.

I think they'd be using something "opposite to Windows" for sure. As a wndow is something offering a view outwards, I think they'd be looking for something hindering any attempt to see inwards, i.e. a shield. Suitably the German word 'Schirm' means both a shield and a screen in English, so I'd bet their OS would be called Schirm. http://de.wikipedia.org/wiki/Schirm

Furthermore, Schirm could be running on a special *closed* core called Apfelkern ironizing both open source cores and Apple as well... (Apfelkorn is a well-known German liquour. http://www.drinkswap.com/images/bevfull/7107.jpg )
